You are correct, Visual Studio 2005 comes with 2 versions of the .NET Compact Framework. These versions are used for mobile device development for various types of mobile devices and various versions of Windows CE. I'm not sure why you would need to update those versions of the .NET Compact Framework though. There is not yet a newer version of the .NET Compact Framework available to update to.
Can you clarify the scenario you are working on and why you want to update these
