We are going live with our intranet WSS 3.0 site this week and we need to completely redo our permissions. We would like to basically start fresh with everything everywhere inheriting from the root site.

Any help and suggestions are welcome.

You can write a program that recurses through all of the sites and use SPWeb.ResetRoleInheritance to reset the security. I did not see any way to do this through the UI though.
